Default Before Windows starts up, I have to select which OS, even though they are the same...

I recently, tried to clone my old HDD onto a larger one. After it cloned everything, before Windows could start up it made me select which OS i wanted to use. Both OSs are exactly the same one, Windows XP, and make absolutely no difference between the one I select. What can I do here? Someone recommended to me to work through the problem by running msconfig, but every time i try and run it through run, the hour glass shows up, then goes away and nothing happens.
